You've got to realize that an atheist's perspective is by definition irrational and not therefore subject to "rational argument".
What I mean is this: Atheism is a universal negative which is a logical contradiction...and to affirm a logical contradiction is irrational...therefore there isn't a thing in the world that you can say from a "human" perspective; because any argument you present will be filtered from a view that has irrationality as its very foundation.
What you can do however is to speak the word of God...let that word do God's work. It has been my experience that people forget what I said...but once they hear the scripture it gets into their head and heart and can really "nag" at them.
Your friend probably gets quite agitated when you start quoting scripture (I've had people come completely un-glued on me)...but that's a good thing...because it tells me that the Holy Spirit is doing His job of bringing conviction to a hard heart.

No, what nags at us is how crazy religious people can be. And yes, we do become agitated when fundies start quoting scripture because we just can't believe that someone actually believes everything in an ancient book of superstition written by superstitious bronze-age goat herders is true.

No, it's mostly down to scripture being entirely irrelevant most of the time it's brought up in debate between the religious and non-religious. Especially when it's used as a dodge to a legitimate question. (Hint: 'A fool says in his heart, there is no God,' and the bevy of other common phrases you think win an argument mean jack shit to me or any other atheist.)
When you stop claiming that edited, ignorant, full of rape and hate book is perfect and using those scriptures as excuses to back your abuse, violence and hatred of others, then we won't have a problem

Firstly, "there is no prime number exactly divisible by 4!" is a universal negative, but not a logical contradiction. Incorrect deduction.
Secondly, atheism isn't a universal negative, since it is not the condition of there being no gods, it is action of (a) believing there are no gods, or (b) lacking belief in gods. Category error.

I don't like when people start rampantly quoting Scripture at me, because they do it when they know they're wrong and refuse to admit it. They choose ignorance over reasonable thought, and that drives me nuts.
The reason I become annoyed when people quote scripture to me is because doing so is the mark of some one who has given up all their rational faculties. Many times when people do this, I ask them to explain the contradiction among the gospels as to the day of Jesus' death. They always deny that there is a contradiction, or else dismiss it as irrelevant. More than a few have become "unglued" as you put it, which pretty much ends the conversation.
