In the Star Trek: Titan series of books (set after Nemesis, where Riker's the captain of his own ship) the chief medical officer is basically a 7 foot tall lizard.

And maybe it only kinda counts, but there's Harry Turtledove's "Worldwar" alternate history series, where starting around the time of WWII, lizard aliens invade Earth...at least some of them end up being relatively "good guys." Like there's one of their commanders who ends up defecting to the US, and quite a lot of them don't like Hitler and the Nazis.
